A red card for Anthony Gordon looks set to rule him out of this month's Carabao Cup final, while Eddie Howe's side's hopes of reaching Wembley for a second time were ended by Brighton & Hove Albion.
The home side had gone in front through Alexander Isak, but Yankuba Minteh - the former Newcastle man who never played a game for the club - forced extra time, where Welbeck struck to send the Seagulls into the quarter-finals.
Isak returned after missing the midweek loss to Liverpool with a slight groin injury and almost opened the scoring in the third minute.
Brilliant work from Harvey Barnes on the left resulted in the winger digging out a cross which Isak met, but his downward header was blocked by Adam Webster before United's leading marksman blazed over from the follow-up.
Then in the 16th minute, Gordon teed up Isak but his shot lacked the power to trouble Bart Verbruggen.
However Isak's 22nd goal of the season soon arrived. Tino Livramento was clumsily brought down in the box by Minteh, allowing Isak to step up and convert emphatically from the penalty spot.
Shortly before the half-hour mark, Isak was involved again as he pirouetted on the halfway line before finding Gordon, who cut inside and let fly but saw his effort fielded by Verbruggen.
Isak thought he'd scored his second in the 32nd minute when Barnes slid him in and he rifled home, but the Swede had strayed into an offside position and assistant referee Constantine Hatzidakis' flag was correctly raised.
Just before half time, however, the visitors levelled as Minteh raced onto João Pedro's pass and - with Kieran Trippier desperately attempting to block - saw the ball roll past Martin Dúbravka.
Then early in the second half, Pedro seized upon a loose Livramento pass but Dúbravka came to his side's rescue, pushing away the Brazilian's low shot.
At the other end, Jack Hinshelwood made a brave block from Isak after good work from substitute Bruno Guimarães - then another replacement, Joe Willock, just failed to connect with Livramento's left-wing cross.
In the 76th minute, Diego Gómez was narrowly off target from distance, then Brajan Gruda curled a shot over the bar soon afterwards.
United were reduced to ten men when Gordon played the ball through to Isak, who was flagged offside. Frustrated by the decision, Gordon tussled with Jan Paul van Hecke, leading referee Anthony Taylor to show the Newcastle and England man a straight red card.
However, Brighton's numerical advantage was short lived as Tariq Lamptey was shown a second yellow card for a foul on Jacob Murphy.
From the resulting free kick, delivered by Guimarães, Fabian Schär volleyed home at the Gallowgate End - but following a VAR check, the goal was disallowed for offside.
In the first period of extra time, after Welbeck had bundled down the left and cut the ball back for Gómez, Dúbravka made a superb save to keep out the Paraguayan's low effort.
In the second half of extra time, Willock's shot from a tight angle was kept out by Verbruggen - but with Newcastle pushing for a winner, they conceded possession in their own half and Welbeck lofted cooly over Dúbravka.
A Dan Burn effort flashed wide after that, but Newcastle could not force penalties and exited the competition - but can still end their long wait for a trophy in the Carabao Cup final in a fortnight's time, when they take on Liverpool at the national stadium.
