The young Magpies conceded twice in the first-half at the Joseph Marien Stadium, falling behind against the Belgian outfit in the early stages following Youssef Hamoutahar's solo finish before Sekou Keita's header on the stroke of half-time doubled the hosts' advantage.
Newcastle's youngsters were unable to stage a fightback despite controlling the majority of possession in the second-half, with Sean Neave hitting the post in the closing stages, as they left Brussels empty-handed.
Adam Lawrence made two changes from the side which suffered a narrow 3-2 defeat against UEFA Youth League holders FC Barcelona as Sam Alabi, who has captained England at under-17 level, and Mohamed Waddani, who made his full under-21s debut during Friday's Premier League 2 draw against Reading, were both handed starts in place of Kyle Fitzgerald and Joe Brayson.
Newcastle trailed inside six minutes as Hamoutahar scored for the hosts, who evaded the challenge of Scott Bailey and, after completing a dangerous run into the box from distance, calmly slotted the ball into the net.
Neave, who made his first-team debut during Newcastle's pre-season friendly against Celtic FC in July, went close to levelling for United's youngsters as the Winlaton-born forward, a representative of England at under-18 level, brilliantly controlled Dylan Charlton's pass before his attempted lob over Union goalkeeper Girogi Kavlashvili was parried by the Georgian's fingertips before claiming the loose ball inside the box.
Anthony Munda, who joined Newcastle's Academy as a nine-year-old, was unable to draw the visitors level shortly after, latching onto Waddani's low cross inside the penalty area but the ball was intercepted by Noa Recchia.
Newcastle were fortunate not to fall further behind as Ayoub Moussaoui collected Hamoutahar's inviting pass before dragging his resulting effort wide of the far left-hand post.
Waddani, a representative of Libya at under-20 level, ought to have equalised for Newcastle after racing onto Munda's through ball but the left winger was unable to place the ball home, with Kavlashvili standing firm to block the strike with his body.
Newcastle conceded a second goal in the second minute of additional time as Keita rose high from Michiel Lindner's in-swinging corner at the back post before guiding a firm header into the bottom right-hand corner, despite protests from the visitors that Bailey was pushed by the Union striker in the build-up.
The Toon teenagers almost got off to a strong start in the second-half as Neave completed a mazy dribble from the halfway line before the 18-year-old striker's attempt at goal was blocked out for a corner by Union defender Tom Steenhaut.
Neave hit the post in the closing stages as the Newcastle forward controlled Seung-soo Park's pass on the edge of the box before his curling effort struck the far right-hand post and later saw a header from Leo Shahar's inviting cross directed over the crossbar.
The teenage forward continued to prove Newcastle's most attacking threat but was unable to halve the deficit in stoppage-time after failing to guide the ball from Kacey Wooster's low pass across the face of goal into the net from close-range before Magpies substitute Guy Bloomer's fierce drive at goal was blocked out for a corner.
