Will Osula, making his 100th senior appearance, opened the scoring before the break with the Magpies' first attempt on target at Selhurst Park, turning the ball home from close-range after Lewis Miley's inviting cross.
Newcastle, however, were unable to record a third successive win in the capital as Mateta's header drew Palace level in the closing stages before the French striker's 94th minute penalty proved the difference, with Sven Botman adjudged to pull Jefferson Lerma's shirt inside the box.
After an uneventful opening half-hour, with neither side accruing a shot on target, Magpies goalkeeper Aaron Ramsdale produced an excellent double-save to prevent the hosts from taking the lead.
The United goalkeeper was on hand to push away Yeremy Pino's bending effort from the edge of the box before reacting quickly to crucially turn away Daniel Muñoz's powerful rebound with his right hand.
Newcastle survived an attack from the Eagles shortly after as Jaydee Canvot beat Ramsdale to Pino's teasing corner but the Frenchman's header was directed over the crossbar.
Lewis Hall produced an important intervention to stop Muñoz from breaking the deadlock. After Tyrick Mitchell's cross from the left flank flew towards the back post, the England international stood up strongly against the incoming Eagles right-back, with Ramsdale collecting the tame effort.
In the 43rd minute, Osula opened the scoring with his fifth goal of the 2025/26 season in all competitions. After neat build-up play on the right flank involving Murphy, Tonali and Miley, the latter's low cross into the box found its way to Osula.
After initially sliding in, the Danish forward improvised well whilst on the floor to turn the ball beyond Henderson inside the six-yard area.
Osula went close to doubling his and Newcastle's tally in the second half as the 22-year-old pounced onto a loose pass but, after advancing into the box, saw a low effort blocked by Henderson's feet.
Newcastle were fortunate to remain ahead shortly after as Palace struck the crossbar through Lerma, with the Colombian midfielder crashing a close-range header from Pino's free-kick onto the crossbar.
Joelinton picked up a 10th yellow card of the season in the closing stages of the contest, resulting in a two-match ban which will see the Brazilian miss the Magpies' Premier League clashes against AFC Bournemouth and Arsenal.
In the 80th minute, Newcastle's hopes of a ninth league clean sheet were dashed as Mateta equalised for the Eagles.
After Muñoz's pass found an unmarked Mitchell on the left flank, the Palace left-back worked the loose ball into Mateta's path, who headed the ball into the net.
With five minutes of stoppage-time awarded, Newcastle conceded a penalty as Botman pulled Lerma's shirt inside the box following a long throw.
Ramsdale, despite guessing the correct way, was unable to deny Mateta from 12 yards as the Palace forward, who netted twice in a 2-0 win against Newcastle during the 2023/24 season, stroked the ball into the bottom right-hand corner, inflicting back-to-back league defeats on the Magpies.
